Introduction Endotoxins, also known as lipopolysaccharides, are cell membrane components of Gram-negative bacteria such as E. coli. Endotoxins are released during the lysis step of plasmid purification and significantly reduce transfection efficiencies in endotoxin-sensitive cell lines. Endotoxins represent a non-controllable variable in transfection experiment setup, making results difficult to compare and interpret. Protocol Overview The UltraClean Endotoxin-Free Mini Plasmid Prep Kit integrates an efficient endotoxin removal step into the plasmid purification procedure. No additional affinity columns to remove lipopolysaccharides are required. Cells are lysed with an improved set of alkaline lysis reagents. Endotoxins are selectively precipitated in a specialized buffer. The plasmid DNA is bound to a silica spin filter, washed once, and released into endotoxin-free water (provided). The plasmid DNA is concentrated enough to be used directly in transfection experiments. This kit is designed to isolate endotoxin free plasmid DNA from E. coli host strains. Endotoxin levels are <0.1EU/ g. The plasmid DNA obtained from this kit is suitable for transfection, automated sequencing, and most other downstream applications This kit is for research purposes only. Not for diagnostic use. Precautions Please wear gloves when using this product. Avoid all skin contact with kit reagents. In case of contact, wash thoroughly with water. Do not ingest. Reagents labeled flammable should be kept away from open flames and sparks. Avoid contact of Solution EF5 with bleach or other oxidizers. WARNING: Solution EF6 is flammable. 4
Protocol Please wear gloves at all times 1. Centrifuge 2 5 ml of LB or TB culture for 1 minute at 10,000 x g. 2. Decant the supernatant. 3. Centrifuge 30 seconds. Remove all liquid with a pipet tip. Removing all liquid at this step is critical. Using a small bore pipet tip helps remove all traces of liquid media. 4. Add 100 l Solution EF1. Gently resuspend the bacterial pellet by pipetting up and down several times or vortex until no clumps exist (approximately 1 minute). 5. Note: Check Solution EF2. If precipitated, heat to 60 C to dissolve. Then use it at room temperature. Add 200 l Solution EF2 to cells. Invert twice to mix. 6. Add 300 l Solution EF3 and gently mix by inverting twice. 7. Centrifuge for 5 minutes (10,000 x g minimum). 8. Transfer all of the clear liquid supernatant to a new tube (avoiding the white precipitate). 9. Add 60 l of Solution EF4 (Red Endotoxin Removal Solution) to lysate and vortex at highest speed (vigorously) until homogeneous. Note: Solution EF4 is a viscous solution. To pipette Solution EF4 draw up and dispense slowly. Then incubate at -20 C for 5 minutes followed by heating at 65 C for 10 minutes then centrifuge tubes for 5 minutes at 15,000 x g. The solution will become turbid and red in color after the addition of Solution EF4. After centrifugation, the top aqueous phase will be clear and the bottom phase will be red and viscous. 10. Collect the top aqueous phase, being sure to avoid the red bottom phase as this contains concentrated endotoxin. 11. Transfer the aqueous phase to a new 2 ml Collection Tube (provided), while avoiding the red phase. 12. Repeat the extraction procedure one more time as mentioned in step 9. Transfer the colorless upper phase (lysate) to another tube and centrifuge for 5 minutes at 15000 x g. Check for a small red pellet at the bottom of the tube. If present, transfer the lysate supernatant without disturbing the red pellet to another tube. 13. Add 600 l of Solution EF5 to the lysate and vortex to mix. 14. Load approximately 675 l onto a Spin Filter and centrifuge at 10,000 x g for 30 seconds. Discard the flow-through and load the remaining supernatant onto the Spin Filter and centrifuge at 10,000 x g for 1 minute at room temperature. Note: A total of two loads for each sample processed are required. 15. Add 300 l Solution EF6 to the Spin Filter. 16. Centrifuge 30 seconds (10,000 x g minimum), decant the flow-through, and spin again for 1 minute to remove all residual Solution EF6. 17. Being careful not to splash liquid on the Spin Filter, place filter in a new 2 ml Collection Tube (provided). 18. Add 50 l of Solution EF7 directly to the middle of the white Spin Filter membrane. 19. Centrifuge for 30 seconds (10,000 x g minimum). 20. Remove the filter unit and close the tube lid.
