Introduction and Overview The E.Z.N.A. Yeast RNA Kit allows convenient isolation of high-quality total RNA from a wide variety of yeast species. Up to 2 x 10 7 log-phase cultured yeast cells can be processed. The system combines the reversible nucleic acid-binding properties of HiBind matrix with the speed and versatility of spin column technology to yield approximately 30 μg RNA, with an A 260 /A 280 ratio of 1.7-1.9. Purified RNA is suitable for downstream applications such as RT-PCR, DD-PCR, and hybridization techniques. There are no organic extractions, thus reducing plastic waste and hands-on time, to allow multiple samples to be processed in parallel. If working with RNA for the first time, please read this booklet to become familiar with the procedure. Yeast cells are grown to log-phase and spheroblasts are subsequently prepared using SE Buffer and lyticase. Following lysis, binding conditions are adjusted and the sample is applied to a HiBind RNA Mini Column. Two rapid wash steps remove trace salt and protein contaminants, and RNA is eluted in DEPC Water. Purified RNA can be directly used in downstream applications without need for further purification. Binding Capacity Each HiBind RNA Mini Column can bind up to 100 μg total RNA. Using more than 3 ml log yeast culture is not recommended. New in this Edition: September 2017: This manual has been edited for content and redesigned to enhance user readability. YRL Buffer has been replaced with OTRK Lysis Buffer. This is a name change only. The amounts of SE Buffer, DECP Water, and 2 ml Collection Tubes have been changed to better reflect actual usage in the kit and reduce waste. 2

Yeast RNA Kit components are guaranteed for at least 12 months from the date of purchase when stored as follows. Store Lyticase at -20 C. Store all other components at room temperature. Check buffers for precipitates before use. Redissolve any precipitates by warming to 37 C while gently shaking. 3

Before Beginning Important Notes Please take a few minutes to read this booklet in its entirety to become familiar with the procedures. Prepare all materials required before starting to minimize RNA degradation. Whenever working with RNA, always wear gloves to minimize RNase contamination. Use only clean RNase-free disposable plastic pipette tips when using the supplied reagents. Equilibrate samples and reagents to room temperature before beginning this protocol. All steps should be carried out at room temperature unless otherwise noted. Work quickly, but carefully. Prepare all materials required before starting the procedure to minimize RNA degradation. Carefully apply the sample or solution to the center of the HiBind RNA Mini Columns. Avoid touching the membrane with pipet tips. 2-mercaptoethanol is key in denaturing RNases and can be added to an aliquot of SE Buffer before use. Add 20 μl 2-mercaptoethanol per 1 ml SE Buffer. This mixture can be stored for 4 weeks at room temperature. 4

Preparing Reagents 1. Prepare a lyticase stock solution (5,000 U/mL) using SE Buffer as follows, aliquot, and store at -20 C. Kit SE Buffer to be Added R6870-00 280 µl R6870-01 2.8 ml 2. Dilute RNA Wash Buffer II with 100% ethanol as follows and store at room temperature. Kit 100% Ethanol to be Added R6870-00 20 ml R6870-01 48 ml 3. Add 20 μl 2-mercaptoethanol per 1 ml SE Buffer remaining after preparing the lyticase stock solution in Step 1 above. This mixture can be stored for 4 weeks at room temperature. 5

E.Z.N.A. Yeast RNA Kit - Standard Protocol Materials and Equipment to be Supplied by User: Microcentrifuge capable of at least 14,000 x g Refrigerated swing-bucket centrifuge for 15 ml centrifuge tubes Vortexer Water bath, oven, or heatblock capable of 30 C RNase-free pipette tips RNase-free 1.5 ml or 2 ml microcentrifuge tubes RNase-free 15 ml centrifuge tubes 100% ethanol 70% ethanol 14.3M 2-mercaptoethanol (β-mercaptoethanol) Before Starting: Prepare Lyticase, RNA Wash Buffer II, and SE Buffer according to the Preparing Reagents section on Page 5. Heat water bath, oven, or heat block to 30 C. While the HiBind RNA Mini Columns can bind up to 100 μg RNA, for effective purification, use no more that 2x10 7 log-phase yeast cells. For S. cerevisiae grown in YPD, an OD 600 of 1.0 corresponds to approximately 2x10 7 cells per ml. 1. Collect no more than 2x10 7 yeast cells in a 15 ml centrifuge tube (not provided). Note: Use only freshly harvested cells for preparation of spheroblasts. 2. Centrifuge for 5 minutes at 1,000 x g at 4 C and discard the media. 3. Resuspend cells in 480 μl SE Buffer and 40 μl lyticase solution. Vortex at maximum speed for 1 minute. Complete resuspension of the cell pellet is critical for obtaining good yields. Note: Add 20 μl 2-mercaptoethanol per 1 ml SE Buffer before use. This mixture can be made and stored at room temperature for 4 weeks. 6

4. Incubate at 30 C for at least 30 minutes. 5. Centrifuge at 400 x g for 5 minutes at room temperature. Carefully aspirate and discard supernatant. Incomplete removal of supernatant will prevent complete lysis in the next step. 6. Add 350 μl OTRK Lysis Buffer. Vortex to completely resuspend pellet. 7. Transfer the entire sample from Step 6 to a 2 ml microcentrifuge tube (not provided). 8. Add 50 mg Glass Beads L. Vortex at maximum speed for 5 minutes. If a bead mill is available, lyse the cells with the bead mill at maximum speed until the cells are completely lysed. 9. Centrifuge at 13,000 x g for 3 minutes. 10. Transfer the supernatant into a new 2 ml microcentrifuge tube. 11. Add an equal volume of 70% ethanol. Vortex at maximum speed for 15 seconds or pipet up and down to mix thoroughly. A white precipitate may form upon addition of ethanol; it will not interfere with the procedure. Do not centrifuge the tube. 12. Insert a HiBind RNA Mini Column into a 2 ml Collection Tube. 13. Transfer the entire sample (~700 μl) to the HiBind RNA Mini Column. 14. Centrifuge at 10,000 x g for 30 seconds. 15. Discard the filtrate and reuse the Collection Tube. 7

Optional: This the starting point of the optional on-membrane DNase I Digestion Protocol. Since the HiBind matrix of the RNA Mini Column eliminates most DNA, DNase I digestion is not necessary for most downstream applications. However, certain sensitive RNA applications may require further DNA removal. If an additional DNA removal step is required, please continue to the DNase I Digestion Protocol found on Page 10. (See DNase I Digestion Set, (E1091) for more information). If DNase I digestion is not required, proceed to Step 16. 16. Add 500 μl RNA Wash Buffer I. 17. Centrifuge at 10,000 x g for 30 seconds. 18. Discard the filtrate and reuse the Collection Tube. 19. Add 500 μl RNA Wash Buffer II. Note: RNA Wash Buffer II must be diluted with 100% ethanol before use. Please see Page 5 for instructions. 20. Centrifuge at 10,000 x g for 30 seconds. 21. Discard the filtrate and reuse the Collection Tube. 22. Repeat Steps 19-21 for a second RNA Wash Buffer II wash step. 23. Centrifuge at maximum speed for 2 minutes to completely dry the HiBind RNA Mini Column. Note: It is important to dry the HiBind RNA Mini Column matrix before elution. Residual ethanol may interfere with downstream applications. 8

24. Transfer the HiBind RNA Mini Column to a new 2 ml microcentrifuge tube (not provided). 25. Add 50-100 μl DEPC Water. Note: Make sure to add water directly onto the HiBind RNA Mini Column matrix. 26. Centrifuge at maximum speed for 2 minutes and store eluted RNA at -70 C. Note: Any combination of the following steps can be used to help increase RNA yield. Heat the DEPC Water to 70 C before adding to the column. Incubate column for 5 minutes before centrifugation. Increase the elution volume. Repeat the elution step with fresh DEPC Water (this may increase the yield, but decrease the concentration). Repeat the elution step using the eluate from the first elution (this may increase yield while maintaining elution volume). 9

E.Z.N.A. Yeast RNA Kit - DNase I Digestion Protocol Since the HiBind matrix of the RNA Mini Column eliminates most DNA, DNase I digestion is not necessary for most downstream applications. However, certain sensitive RNA applications may require further DNA removal. (See DNase I Digestion Set, Cat# E1091 for further information). After completing Steps 1-15 (Pages 6-7) of the Yeast RNA Standard Protocol, proceed with the following protocol. User Supplied Material: DNase I Digestion Set (E1091) 1. For each HiBind RNA Mini Column, prepare the DNase I stock solution as follows: Buffer E.Z.N.A. DNase I Digestion Buffer RNase-free DNase I (20 Kunitz/µL) Total Volume Volume per Prep 73.5 μl 1.5 μl 75 μl Important Notes: DNase I is very sensitive and prone to physical denaturing. Do not vortex the DNase I mixture. Mix gently by inverting the tube. Freshly prepare DNase I stock solution right before RNA isolation. Standard DNase buffers are not compatible with on-membrane DNase I digestion. The use of other buffers may affect the binding of RNA to the HiBind matrix and may reduce RNA yields and purity. All steps must be carried out at room temperature. Work quickly, but carefully. 2. Insert the HiBind RNA Mini Column containing the sample into a 2 ml Collection Tube. 10

3. Add 250 µl RNA Wash Buffer I to the HiBind RNA Mini Column. 4. Centrifuge at 10,000 x g for 30 seconds. 5. Discard the filtrate and reuse the Collection Tube. 6. Add 75 μl DNase I digestion mixture directly onto the surface of the membrane of the HiBind RNA Mini Column. Note: Pipet the DNase I directly onto the membrane. DNA digestion will not be complete if some of the mixture is retained on the wall of the HiBind RNA Mini Column. 7. Let sit at room temperature for 15 minutes. 8. Add 250 μl RNA Wash Buffer I to the HiBind RNA Mini Column. 9. Let sit at room temperature for 5 minutes. 10. Centrifuge at 10,000 x g for 30 seconds. 11. Discard the filtrate and reuse the Collection Tube. 12. Add 500 μl RNA Wash Buffer II. Note: RNA Wash Buffer II must be diluted with 100% ethanol before use. Please see Page 5 for instructions. 13. Centrifuge at 10,000 x g for 30 seconds. 14. Discard the filtrate and reuse the Collection Tube. 15. Repeat Steps 12-14 for a second RNA Wash Buffer II wash step. 11

16. Centrifuge at maximum speed for 2 minutes to completely dry the HiBind RNA Mini Column matrix. Note: It is important to dry the HiBind RNA Mini Column matrix before elution. Residual ethanol may interfere with downstream applications. 17. Place the column in a new 2 ml microcentrifuge tube (not provided). 18. Add 50-100 μl DEPC Water. Note: Make sure to add water directly onto the HiBind RNA Mini Column matrix. 19. Centrifuge at maximum speed for 1 minute and store eluted RNA at -70 C. Note: Any combination of the following steps can be used to help increase RNA yield. Heat the DEPC Water to 70 C before adding to the column. Increase the incubation time to 5 minutes. Increase the elution volume. Repeat the elution step with fresh DEPC Water (this may increase the yield, but decrease the concentration). Repeat the elution step using the eluate from the first elution (this may increase yield while maintaining elution volume). 12

Do not store cells prior to extraction unless they are lysed with OTRK Lysis Buffer first. Follow protocol closely, and work quickly. Ensure not to introduce RNase during the procedure. Check buffers for RNase contamination. Ensure RNA Wash Buffer II has been diluted with 100% ethanol as indicated on bottle. RNA Wash Buffer II must be stored and used at room temperature. Repeat wash with RNA Wash Buffer II. Perform the optional DNase I digestion step or digest with RNase-free DNase after elution and inactivate at 75 C for 5 minutes. DEPC Water is acidic and can dramatically lower Abs 260 values. Use TE buffer at ph 8.0 to dilute RNA prior tospectrophotometric analysis. 13
